I’ve added custom colour for buttons and links in cornerstone but they’re not updating in my product. They used to work fine but now they’re just the default red colour and I can’t seem to change it.

The buttons and link colors of the WooCommerce product pages cannot be changed in Cornerstone. You should do your changes in:

I’ve attached these 2 screen shots to show where I’ve changed the colours and how they are still appearing as red on the page.
The second image also shows that the display grid looks quite bad in the shop page, however the category page is displaying nicely (apart from the link colour). See image below for the category page. How can I get the shop grid to display in the same proportions as the category page?
Another thing I’d like to fix is the dashboard menu. It’s unusually high. It didn’t use to be.

Thank you for the clarifications.
I can tell and you have installed Autoptimize plugin. Please clear all your plugin caches first before testing your. You can even temporarily disable all your performance plugins (like Autoptimize, WP Super Cache, etc). They are best to turn ON when you are done building/editing your site and ready to go live.
