The Portfolio post type disappears (and the posts) after updating to 4.1.1. I confirmed this on two different sites already.
I also have this problem. I can get to the portfolio items, but I can not get to the archive page
Saw another post with the solution to this.
@ke_ev14, to resolve open the theme options and toggle the portfolio off and then on again and save.
