I’m using Cornerstone, everything was working fine and now some options are available.

Havent added any new plugins, or changed any core files other than updating the theme.
Do you have any ideas?

Thanks for providing a screenshot. Based only on that, I could tell that you have either disabled the Cornerstone’s Advanced Mode or you just installed Cornerstone in the site so Advanced Mode wasn’t enabled yet.
Either way, you can enable Advanced Mode in WP Admin > Cornerstone > Settings > User Preferences > Advanced Mode.
Or, you can click on the gear icon when you’re inside Cornerstone and enable Advance Mode from under Preferences.
