Where did these options go, I just was forced to update and it seems the
Visibility element option is gone,
and the option to make a container an “inner container” is gone from the edit menu under the content bands
Also Content bands is gone
.
What have they been replaced with?

The features you’ve mentioned are only available in shortcode form and they still are available.
The Visibility shortcode available in the Shortcode Generator which you can enable in X > Settings. Just note that the Shortcode Generator is only available using the WordPress Classic Editors. It’s not available inside the builder.
The Content Band is not available in the Shortcode Generator so I’d recommend that you see the usage instruction and the available attributes in our Shortcode Demo at http://demo.theme.co/integrity-1/shortcodes/content-band/. As you can see in there, the inner_container attribute is still available and is working. I’ve just tested it in my test site.
If I’m not understanding you correctly, would you mind providing more details and screenshots?
