Is it possible to use the header widgetbar in conjunction with a custom built header made in the new header builder. At the moment when I assign a custom header the widgetbar functionality goes away.

No those are completely different sections. The Widgetbar is for legacy headers and not for the headers built with header Builder.
The Header Builder replaces the legacy header completely and you will not have access to Topbar, Widgetbar or whatever option is in X > Launch > Options > Header.

Is there a convenient way to add sections (rows/columns) to any of the off canvas slide in drawers offered in the new header builder. It appears that adding divided sections like the legacy widget bar had would require some hand coding.

Unfortunately, at the moment you will need to use pure HTML code to add your content into Off Canvas sections. Off Canvas Element is intended for more savvy users to add their designed contents in a nice sliding off-canvas menu.
