The Top Alignment option in Theme Options > Headers > Links (Alignment) might have been set to 0. Please increase its value. If you want to position it vertically center, it must be half of the Theme Options > Headers > Top Height of your header. So if your Top Height is 50px, the Top Alignment should be 25px.
