When using the text element I saw that in the text colour section there is a section called “custom” where I can set colours. Is there a way to have certain colours show in this custom area? I would like to have 3 main colours that I can use for H1/H2/H3/H4 but choose which colour on which heading on a case by case basis. Is this possible?

Regretfully, there is no such option to select preset colors in the custom color options. But You can save the specific element as preset to use as predefined style with the specific color and can be applied where it is needed.
In the screenshots, it has been shown how to save the style for reuse.
You can have those save preset styles in the dropdown and just need to apply.
