In our staging area, when I change to custom permalink structure they appear, but will this screw up our sitemaps that are custom generated by yoast SEO?
The permalink custom permalink structure displays /%postname%/

Thanks for writing in! It seems that you have resolved the issue already. When I visited the individual testimonial posts, it is displaying on my browser.
One thing to keep in mind, make sure that your Testomonials page is using the testimonials slug while in the X > Theme Options > Portfolio > Custom URL Slug, you should only use testimonial to prevent a slug conflict. And then go to Settings > Permalinks, set your custom permalink, and hit the save changes button.
