For some reason it’s working now, but the header is now wonky. Can you tell me why that would happen with the upgrades?

Can you please explain what exact problem you are having with the header? I have checked and found that the contents are flowing over the header, if that is what you are trying to point you can increase the z-index value of the Header > Bar to avoid this problem.
