I know x-theme uses semantic markup and I see article, header, footer, aside, etc. on the page that I’ve created using the ‘agency’ theme, but I noticed that X-Theme doesn’t use any section elements. Instead, it uses div’s with a class of .x-section. Why is this? Why not just use section? What effect, if any, does this have on SEO?

The <section> element is not a generic container element. When an element is needed only for styling purposes or as a convenience for scripting, authors are encouraged to use the <div> element instead.
A general rule is that the <section> element is appropriate only if the element’s contents would be listed explicitly in the document’s outline.
This structure will have no negative effect on SEO.
