I am rebuilding my website, as the old site used WPBakery and Visual Composer. Once I have created a draft and rebuilt a page, how do I replace each new page to point to where the old page was?

I am not sure how you are creating the new pages. I would like to suggest you create the new page, delete the older one, and then change the slug and permalink of the newer page to the older name, as shown in the given screenshots.

No. There should not be any issues.
If my slug custom structure is this “/%category%/%postname%/”, do I leave the slug field empty for the home page?

No, you don’t. WordPress will automatically remove the slug when you assign that page as your homepage in Settings > Reading > Your Homepage Display > Homepage.
