The header logo and navigation menu aren’t set into the centre for some weird reason.
and I’ve tried changing the whole website colour from white to black in the "layout & design " and it wont change.
and the space between the navigation bar and the content is huge too!

Are you using the Header Builder for your header items? If so, kindly try to adjust the Container’s Align Horizontal setting to center:
As for the the other items you mentioned, it could have something to do with the setup of your site. Kindly provide us with the link to your site so that we can have a look and check it.
