the pro header and footer background colors look fine in cornerstone, but are showing up on the website. they appear white on the site. I cannot seem to get the color to work by selecting it in the theme options either.

It seems that you have inserted the colors code #3E4C3C after the transparent code.
Please edit your background color and check the color code.
