the primary category is not being used for the URL or bread crumb. How do I let the theme know to use the primary category ?

This is one of the reason why categories were not included in the breadcrumbs built in the theme. Keep in mind that a post or product can be assigned to several categories (category-a and category-b). The breadcrumbs on the other hand can only display one category at a time and it does not reflect with the url as well. The url displays the last assigned category and the breadcrumb displayed the category which comes first alphabetically.
Please make use of a more advanced breadcrumb plugin like the Yoast Breadrumb instead so that you will have more flexibility and control over the breadcrumbs.

Thank you for that, i have yoast installed and I was pointing out that the primary category is not working for the links and works when I disable pro theme. Do you know what I have to change to allow the primary category to be used rather than the alphabetical category ?
