Php files header and backupbuddy

So I messed up my header about December 27 and I have no idea what I did. I want it back to the way it was before. I was trying to make my site more mobile friendly but instead I broke it. I decided to try and restore it from backup buddy but apparently my site is not using PHP files properly? Whatever this means. Please help!
