Just wanted to confirm that menu links or the menu itself are edited in Wordpress not in X Pro Theme editor?

If we have understood your point correctly, you are trying to edit the menu or the menu links, which is a part of WordPress. You can find the option to Add/Edit/Delete the menu in Appearance > Menus.
