I realize this is a third party plugin, but whenever I try and use the WPMUDEV CDN feature in Hummingbird, the primary navigation vanishes. Is there fix for this?

Try to exclude the theme css and js files from compression. Those files are already minified so no need to minify it again.

It could be the caching issue, please completely turn off all the plugin & server caches and check again.
