My client has expressed quite strongly that they do not wish for the jump links to scroll to the sections of their website and would rather the section just seem like it’s “appearing” . How do I go about removing the scrolling. Do I need to add some custom code in Cornerstone?

Thanks for writing in! It seems that, there are plugins which offers this functionality. I cannot guarantee the full compatibility with X theme as we do not provide support for 3rd party plugins.
However when I test the following plugin on my local setup (https://wordpress.org/plugins/scroll-to-anchor/#installation), it worked as expected. Once you activate this plugin, there is also an option to exclude some of the IDs or classes if you don’t want to execute that functionality. Those settings will be under Settings -> Reading section.
