I’m trying to add a search area to my header, and doing so broke the formatting of my menu. How can I get my regular menu items to appear as they should, while making the search box much smaller?

I suggest you to add a new container and then add the inline search element. Here’s a screenshot.

That helped, but now how do I move the main menu back to the right side rather than being in the middle (both mobile and desktop)?

I went ahead and adjusted the self flex preset of your three containers and now it is pushed to the right pretty much but of course Inline search element will take some space and push your menu to the left. If you need your menu further to the right I’d suggest you to use Search Modal or Search Dropdown element instead.
