When hovering over my header logo (home page menu only, doesn’t happen on other pages menu), I’ve noticed the background color changes from transparent to a dark green (color included in my color palette so it must be something I’ve done). Any idea why this is happening? In the header editor, it seems the background should be transparent.

I checked your site it seems that you have added the custom CSS code for the hover of the anchor, please have a look at the given screenshot below.
Please remove the custom CSS code or, to get rid of it I would suggest you go to the Header Bar —>Image Element —>Background ---->Interaction—>Set the transparent color there.
