I have a really odd problem. The footer is showing as a second column on the page. When I change the root from flex to block it shows fine but the Pro theme seems to use display flex on all the other page containers. I’m pretty stuck on this any help would be greatly appreciated.

The usual cause of that is HTML syntax mistakes. I checked your site in an HTML validator and it reported there are HTML syntax errors. Please review the areas where you’ve added custom HTML and make sure you correct the wrong syntax.
If you’re not sure where those HTML codes are, save your page as template using the Template Manager then load the template in a test page. Remove sections one by one while checking if the issue persists each time.
