Is it possible to not use flexbox for header and footer builder in order to be compatible with IE10?

No, unfortunately, the Header/Footer builder is completely based upon the Flexbox display. The only way is to go to Pro > Theme Options > Headers and force the theme to use the default header and not the header builder.
But that way, you will lose all the goodies of the header builder and will not have control over the generated header.
