On my account it says I have 16 X Theme licenses but only lists 14 websites currently using each license. How do I find the two licenses I’ve purchased that I haven’t used yet?

When you say “on your account,” are you referring to your Envato account? If that’s the case, then you can add the remaining licenses in your account dashboard with us, by clicking on “Add New Product” and then entering the license code in the panel on the right (you’ll need to scroll down for it to come into view). See the below screenshot to see where I mean.
This is assuming that you haven’t registered those two licenses with us. Another possibility is that you’ve registered them under a different account with us. If that’s the case, then log into the other account (it’ll be under a different email address - you can use the password reset facility if you know the email but are not sure of the password), click on the license on the left hand side, then on the right, click the padlock icon to unlock the license, as per the following screenshot:
Do this for both licenses, then return to the first account and add the licenses in the same way I outlined above.
