I’m using the built in Essential Grid with the xtheme package but every time I try to click this “Add to cart” button the button disappears. Is this a known issue or a configuration issue?

Yes, it is a z-index stacking issue. The empty section below your Customize section is covering the add to cart button invisibly. I bumped up the z-index of your Customize section to 2 and the issue was fixed.
