I added a custom header, slightly modified one of the templates. It’s covering my content on my blog and portfolio pages. Before I add something hacky like extra top padding, I’d like to know if there’s something in the header options to allocate size for it.

Try editing the Bar setting then set the Initial Position to Relative.
