Custom JavaScript in footer went from not visible but working, to gone

The site has multiple pages that rely on custom JavaScript in the footer to display data and tables. The pages had functioned without issue for 5 years. On 4/7 the site had a critical error when Wordpress was updated to 6.2 prior to Cornerstone/Pro being updated. CPanel was used to update Cornerstone/Pro restoring basic functionality. At this point it was noticed that pages with custom js were not functioning. A backup was restored, and it was determined the pages were functioning prior to the critical error, but the js is not visible in the footer’s page-specific js code.

Is there another place the js code can be viewed/retrieved? In the database? Is this a bug?

It is not very clear what exact issue you are having. If you are not able to find the JavaScript code after the update, you can get it from the backup and add it again.
