On several of my site having the similar issue. Custom css are working fine. They should be in style.css file. But they are not there. When I am trying to inspect element, file location shows as inline:48, inline:22 (http://prntscr.com/hzjymd). Can you help me on this issue?

The CSS code you have indicated on your screenshot is generated by a settings you have set in the Theme Options that gets converted to an internal CSS.
How can I get these css back to css file?

It’s not currently possible, it’s generated based on the settings you applied. But I’ll add that in our issue tracker as a feature request.
