Critical Errors Upon Updating

When I attempt to update my PRO from 5.1.5 to 6.0.7, the entire site has it’s theme removed. (Cornerstone actually uninstalled itself last time). However, this old version is what I believe are the causes for:

• An automated WordPress update has failed to complete
• Critical site errors blocking plugin installs
• Google ads being rejected due to "malicious software:

Thoughts on making sure this update goes smoothly?
