For all of the pages on the site, the cornerstone editor no longer appears when we edit the page. All we can see now is the set of shorttags. The plugin is up-to-date, and we’ve disabled anything cache-related. These steps didn’t help. Is there a way to restore this functionality to all the pages?

I have checked your setup and it is working well.
I believe that to the other pages that only has shortcodes, someone edited it and added the shortcode without using cornerstone. I confirm this because of the plugins that needed shortcode to be generated and could be added in your pages or posts.
As of now, there is no way to re enable again your cornerstone in your pages but to load again your previous site or your backup.
