Currently running WordPress 4.6.12 (afraid to update) and X-Theme 4.6.2 (also afraid to update) and just updated cornerstone to 3.1.6 and this is what I get now
Is this problem just the fact the my wordpress and x-theme are old versions?
Just an update for anyone else - updating wordpress fixed my cornerstone issue. And then updating the theme fixed all the other issues I was having. Luckily nothing broke on my site.

It’s good to know that updating everything resolves the issue. The reason behind all that issue is that Cornerstone 3.1.6 does not work with older version of the X theme. You must update every thing to make sure that there is no conflicts and issues.
