If I use a plugin to clone the admin user role and then change permissions for that role in Pro (like hide theme options & headers), it doesn’t work. I can change pro permissions on other roles like Editors. Is this the default behavior?

Please be advised that with Permissions in Pro > Settings > Permissions, you can only allow the Roles like Administrator, Editors and Authors roles. You do not have any controls over specific admin users.
