Can I have have two different tax setups for woocommerce? USA and Canada?

I have woocommerce running on wordpress and need to know if I can NOT charge taxes for USA while adding a multi-currency plugin and charging taxes for Canada?

You can set up the different taxes for the different region along with the different currencies, I would recommend you to go through the following articles on setting up the taxes and multiple region currencies.
