That is the new interface of the Customizer’s Custom CSS and Javascript. Just enter your code in the blue area just like you’re using the old field. See http://theme.co/changelog/#theme-4-4-0 for more details.

This “darker version” is the new version, it does exactly the same as before, but now instead of having two white boxes you have to click on EDIT GLOBAL CSS and then insert your code.
If you are inserting CSS code make sure to click on the Button Edit Global CSS and not Edit Global Javascript.
This area does exactly the same as before.
“Doesn´t matter where you put the code inside the box” it will respect CSS rules. What comes after has priority.
