Thanks for updating this thread!
Since you have installed a caching plugin WP Super Cache, please clear your plugin cache first before testing your site. This can cause the changes to not take place on the front end. It will eventually show up when the cache regenerates, but it’s not ideal if you’re looking to see your changes immediately. Caching plugins are best to turn on only when you’ve finished building the site.
If after clearing the cache, you still encounter the isue, at this time we kindly ask that you open up an issue in a separate thread. The longer threads get in the forum, they become more difficult to support as they tend to drift off topic and they also make it troublesome for users trying to search for solutions. Keeping threads relevant to their original inquiry ensures that we can keep better track of what has been resolved and that users can more effectively find answers to similar issues they might be experiencing.

I have gone ahead and added the custom CSS and JAVA requested. The nav menu does not seem to be auto hiding, and I still get the sporadic scrolling OP mentioned.
