I recently upgraded to the latest versions of the theme and cornerstone. Now my single page navigation menu items are not linking. I am using the following syntax for the custom links: http://#x-section-2.

It seems that you have not updated X as is it still in version 5.
Please make sure to update both X and Cornerstone to the latest version. Here is a link for a details information on how to do an update:
