We are going to change our domain and we would like to know if that could affect our license. If so, what would be the best way to do it.

Changing your domain does affect your license. It’s a simple fix though. Just login in to your account and browse to the licenses page. Here you can update your domain name to the new domain name.
In terms of timing, you can switch your domain name and keep running your x theme as unlicensed. It’s not like the domain name switch will revert your theme to Wordpress or something, but you won’t be able to access all the features of the theme until you update the domain name.
