The button element when added comes with it own appearance styles and completely overrides the button settings from Customizer.
It doesnt seem possible to set buttons styles globally. Also each button css is inline for each button making it hard to change site wide button colors, and have to do it one by one.
Why does the Customizer button settings not have any effect?

That looks like a Button element and not a Classic Button. All non-Classic elements has its own options so it will not take the style configured in the Theme Options. Please use the Classic Button element to take advantage of the Theme Options setup.
The advantage of non-Classic elements though is you can configure a certain style and save that as a Preset Template you can reuse or apply for other non-classic buttons later. For more details, please visit our Template Manager documentation at https://theme.co/apex/forum/t/template-manager/20364
